Wildlife managers in Canada, the United States and Mexico share the coordination of the Plan. Each country has six members on the North American Waterfowl Management Plan Committee. The committee is a forum for discussing waterfowl issues and making recommendations to each country. The committee's many responsibilities include updating the Plan every five years and approving new joint ventures. A second committee, called the National Science and Support Team (NSST), reviews the Plan's performance. National coordinating offices in each country provide these committees with strategic, financial and logistical support.

In Canada, the Secretariat to the North American Bird Conservation Initiative and the North American Wetlands Conservation Council, in Gatineau, Quebec, supports the implementation of the Plan. The North American Wetlands Conservation Council (Canada) was established in 1990 by the Federal Minister of the Environment. The Council advises the Minister of the Environment on the development, coordination and implementation of wetland conservation initiatives of national or international importance. The Council works in cooperation with the North American Wetlands Conservation Council (USA) and the Instituto Nacional de Ecologia (Mexico).
